That's actually the PPU, not the CPU. The wire is connected to pin 18, which is the clock. I don't know why it's there and I can't really tell what it's connecting to on the board.

I believe the Hi-Def NES has the option to overclock the CPU, meaning the CPU and PPU clocks need to be separate. I think the mod also changes the PPU clock because HDMI displays usually can't handle the non-integer frame rate of the NES, at least for the NTSC NES with its 60.0988 Hz. PAL is 50.007 Hz, which might be sufficiently close for displays to be fine with it, but I don't know.
